What I have now is five folders on the second page of the Home Menu, and a selection of icons (mostly the stock ones, but there are some changes) on the first. The first folder is for Game Boy Games, the second for Ambassador Games, the third for DSiWare, the fourth for 3DSWare, and the fifth is labelled as Misc, and it's for random things that I don't use as much so don't really need quick access to - like the Activity Log, which I do check occasionally for the fun of it ("I've put HOW MANY hours into that?!"), but which isn't vitally important to me.
The Health and Safety Warning icon is shuffled off all the way over at the other end of the menu, out of sight, the same as it's been since day one.

I get the feeling that if I put it in a folder, then I'd actually see it more often!
The first menu page has the usual suspects like the Game Card button, Mii Maker, and the eShop, plus some utilities like an alarm clock (note: If you want such an application, go for the Animal Crossing Clock - it has a console-shakingly-loud alarm function), calendar, and calculator, as well as Colors! 3D.
