That will probably happen on every version apart from atomic. I'm working from the first linux port of the original source, and that code was never designed to be backwards compatible. Only thing is the enemies "float" and cannot be killed, they don't attack either, they just "float" over you, and its not every enemy, just the ones that jump or fly. They never land and they can never die no matter how many times you shoot them.

The .cons posted here are from the atomic version, which is why the jetpack baddies work.
