Sure, it's perfectly safe to run without a nub. The analogs are pulled down and without a nub there just won't ever be a value read other than zero. The controller will never toggle an interrupt to the CPU as it never reads any movement.

The spacing between the PCB and the battery compartment plastic is 3mm. If I remember correctly, I think the POP stack is 1.7mm tall.
The battery compartment plastic is 1mm thick but I don't think a direct thermal connection to the battery from the CPU is a good idea.

Oh no, it is a standard 3.5mm jack with the extra fourth pin. If you plug in a normal 3-pin jack, then the fourth one just gets grounded because the missing ring is replaced by a longer ground ring. That fourth pin is the microphone input so it is safe to ground it when not needed.
