Kumaki, I use Rockbox.
How to set your directories:
You can press anywhere, but just press on the lower left of the screen to get the menu, then press the folder (the leftmost icon that appears).
You can also use the mouse, but the mousepointer is invisible and clicking will cause a random effect (depending on where the mouse pointer is)
Now, in folder mode, press left (or L button) a few times until you get out of the folders, into the Rockbox main menu, just below "Now Playing" select
"Settings"
"General Settings"
"Database"
"Select directories to scan" It says "/" just add a few paths to your music
"Initialize now", and wait a bit. The proces can hang, so maybe you need to retry it.
As for the +1000 music files... Ill try to buy a new SD card soon to test such a large music library soon. You just make m3u's right?
There is also a config.cfg where your settings are stored.
