I've only noticed this problem a few times with a couple of things, like Powder does it all the time, as does Ginge and occasionally the GUI Switcher does it too.

Basically, the program launches fine, but after a few seconds minimenu decides it's getting lonely and relaunches, leaving the program I launched in the background.

minimenu can ONLY launch when a task has ended, by design.

The only way an application could run in the background from MiniMenu would be if the script associated with the PND is launching the applications as a background task which would be... unconventional to say the least.

Otherwise your apps are in fact crashing, not staying in the background

No, they're definitely in the background. For example, when I try running Powder and it gets superseded by minimenu, I can manage just about to get minimenu to change to XFCE, and when I do, Powder is there on the desktop. Same for if I run a windowed application like Pidgin.
