Well, your lsmod command proves it's loaded. I don't off the top of my head know how to check it's actually in use though, short of issuing a 'sudo modprobe -r etnaviv' and then watching to see what falls over.
@levi : I tried this afternoon to remove the etnaviv module kernel but failed, because it's already in use.
@Eight Bit : Did you do something in particular to get HDMI out working ? All I get on my end is a white blinking cursor on the Pyra's screen, and absolutely nothing on the other monitor

No, nothing... I was just logged in, plugged the HDMI in, then my session logged out and went back to log-in screen and the HDMI started output.
Logging back in with HDMI on results in directly logging off again, going back to the login screen again.
