Tell that to Elite Beat Agents (Nintendo DS). That game practially forces you to do stupid things to your touch screen. It's easy to keep a touch screen from being scratched if you're doing simple things like navigating menus, but during a heated gaming session you tend to apply too much...
Isn't the Ipod Touche's screen covered by glass instead of plastic like the DS's? Sure, it's more durable, but you'd better not drop it ;) Just make sure you put on a screen protector and you should be fine.

Rendering at native resolution with the 3D hardware on that high density screen along with some nice texture filters will look really sharp (: It will look much better than the ugly stretching that POPS (the PSP's PS1 emulator) does.
Why not have both? I've never used Linux before, but I'm assuming that it has support for command line arguments so implementing this extra feature would be trivial.
Mixing different size icons in the same view is a big no-no. Just scale the nearest sized icon to fit like what Windows Explorer does. If there is no icon supplied, use a default one; Some devs are bound to be too busy to include some fancy icon.
