I'm using MP3 Trix to edit my .wav ... I made it exactly 2.7 seconds long, 22khz, stereo. It manages to leave a nice 2.7 seconds of silence after I upgrade.

type in vi /etc/samba/smb.conf
go to the line [gp2x]
key 8 then yy
go to the end of the file and press p
this will add another [gp2x] section.
Change [gp2x] to [sd] (or whatever you want your share to be called)
Change path = / to path = /mnt/sd
Go into the system menu on the gp2x and restart the samba server.
Reconnect to the GP2X in windows exploder and you will now have 2 shares!

So it might be valuable to keep a backup copy of certain files.
e.g. /etc/passwd, /etc/group, /etc/shadow, /etc/samba/smb.conf, ...

Don't know if there's a way to bypass (don't think there's been any official details about the autorun feature - everything known about it comes from people doing guess work and looking through the binary with a hex editor), but I've just done some more tests and it appears that the sd has priority. I have a shortened version of the Windows 98 (or is it 95?) log in theme up for download here. If you've already upgraded to 2.0 just pop the wav file on a freshly formatted card, and boot it up while pressing start+select. The firmware Updating screen will come up for a bit, then go to the menu. Reboot and listen.
