Not true. some games, like Wip3out and Wu-Tang Taste the Pain have separate audio tracks as .ape files, these can be decompressed into .wav files and then even converted into .bin format. So the music tracks can (in theory) be preserved (with some manual alterations to the .cue file, as the emulator does not handle .ape compressed music at all), however i havent tested this yet.
Perhaps with experimentation a way can be found to compress these into a single EBOOT along with the original .bin at some stage after their decompression from .ape to .wav, but if it's possible it would take some fiddling. This is pure conjecture so it may not be doable.
