Gpe On An Ext2 Partition

So I'm trying to put gpe onto my gp2x. I had my sd card formated as FAT32 and gpe was so slow it was just about unusable. So I decided to format 800MB as FAT32 and the rest (182MB) as EXT2 to try and speed gpe up. So now when i use the method outlined in the wiki at http://wiki.gp2x.org/wiki/GP2X-GPE to copy the gpe files to the EXT2 partition I get all kinds of Input/Output errors. Additionally, when I telnet into the GP2X it will not let me delete the root folder after a failed copy. The only way to get rid of them is to reformat the partition.

I tracked the problem down and it seems to be coming from when i try to copy the 'usr' folder over. All other folders transfer fine. I noticed that there are a lot of broken links in the folder and subfolders. Would that have anything to do with it, or does the GP2X have problems with EXT2 partitions? The later is strange considering it runs a linux kernel.

Any help would be appreciated.
