Pretty much every emulator needs to go in the GPMM folder to start with.
For ROMS, i have a folder in the Root of my SMC card (the first bit) called ROMS. Inside this i have seperate folders for all the different machines i emulate (SNES, NES, GG, MSX, SCUMM etc) so it keeps it organised.
Its pretty hit and miss with some software. Mostly you can load roms from a menu which lets you search everywhere, but some emulators (SMS32 being one) needs the roms to be in a named directory in the GPMM folder.
With The SCUMM emulator (monkey island etc) you can put the ROMS wherever you want. Just click on ADD GAME, then locate the folder (MONKEY or whatever) that contains all the bits that come with monkey island. If you have all the necessary bits, SCUMM will tell you whats on the "disks", which should say "Monkey island 256 disk version" or something!
Best thing is to read the README file that comes with the emulator. Itll normally tell u if u need to do anything special
