The DS plays GBA "roms" out of the box so you probally don't need anything other than your flash card. Speed is not an issue... the DS has a GBA built into it... There are a few sites around that list the fully DS supported flash cards around.
You get best results using the gpmanager application to format the SMC. You may have luck formatting it manually in windows, but possibly not if you're running XP. cheers.
I have updated the package with a batch file that prompts you to select a drive, should be a little easier to use. I'm still worried that people might end up DD drives into non workingness but *shrug* there are enough warnings I guess ;)

Hello I use a simple batch script and touch.exe which updates the timestamp of a file to "now" ( basically like opening and saving it in notepad ) You'll have to write your own batch file since only you know your preference but thats not hard...

Sorry I have never tested on anything below 2k so yes its quite likely it bombs out on 98. *shrug*. I am currently idly working on a version of mr spivs unfxe that extracts the icon as a fully usable bmp to be intergrated within this. But only very idly ;) cheers
