I'd say either SNES or Mega Drive. I haven't tried them, though, but those have the best GFX. Since Mega Drive is emulated almost perfectly, you should be able to play the game with sound. If you can live without sound, try the SNES-version. (maybe Lemmings 2 as well)

There's also Lemmings for the Atari ST, NES, GB, ...

Pick your favorite emulator. ;-)

Hmmmm.....call me stupid (oops!)........but doesn't Lemmings really need a mouse?!

I've only played it on the Miggy and PC, and I honestly can't see how any digital input device is gonna give the same experience ;)

How do the MD and SNES versions compare with the original Miggy version?
 
See, the difficulty and such has been tweaked to suit the slower control method... I haven't played that much Lemmings on mouse driven platform... Dunno if the gap is that large...
 
In the following order:

Megadrive (has 60 of the original game's level plus 120 levels that were designed exclusively for this version)
Lynx (runs a little slow on gp32 but is great to play)
Master System

Other version such as the NES may be good too but the above three are the only ones I have played (extensively) on the GP32.
