And why is there an exec option in the desktop entry and one in the package entry?  I wonder if this depends whether you launch it from the desktop menu item or by using the scripts to launch a pnd (normally from the terminal).

I've changed some words on this page. I hope I'm right, although it's not easy for me to confirm this at present. Specificially I've changed the desciption of the terminal option in the desktop entry.
