I suspect the battery is neither full nor empty at 100% or 0%... So it might be the fuel gauge chip is telling nonsense.
But my guess may be quite wrong...
So let me ask more to understand the scenario:
How long did you charge? Until the bq24297 tells it stops charging and the red power LED gets off? Or when the fuel gauge tells 100%?
How long did you discharge powered off? I.e. how was the 1 day estimate derived: is it until the Pyra did no longer boot again or until the fuel gauge tells 0%?
BTW: it seems to be easier to do cat /sys/class/power_supply/*/uevent to get an overview of all the charging/battery subsystem settings.
This script is quite good to monitor what is going on during charging and discharging (of course not with device turned off :):
