can somebody make a program for windows (or the gp2x) that would allow you to hide all the folders you dont want to appear visible (like program files etc)

How? Right click a file, and under attributes, check hidden. Then go to the Tool button, go down to Folder options and click. Then go to the View tab, and check "Do not show hidden files and folders". Blamo!

Could be done but the you can't make links on the SD or user NAND as there both FAT filesystems
