You could use shell scripts for launching the programs from the root of your SD card, and store all of the directory structure under one folder of the card. So, when you open the game menu, you would see one folder and many "shortcuts" to all of your games/apps.

Some games work fine with a d-pad instead of analog, but others definately need the analog stick. I bought an N64 controller to USB connector for that reason.
Are you sure the movies are compatible? They need to be .avi files with XviD or DivX video and mp3 audio.
Also, does the firmware version reported on the info screen under settings match the version that shows up on the green boot up screen?
